I recall a fic where the quests weren't just 'go here, do that'—they were often cryptic, almost poetic hints that Naruto had to interpret, pushing him to think instead of just following a marker on a map. That felt more like a real test than a game tutorial.
Some authors also give him crafting or enchanting skills that work with chakra in game-like ways, letting him create gear with effects that straight-up don't exist in the regular Naruto world, which obviously changes the power balance completely.
