I’d throw in the 'Pike Logan' series by Brad Taylor. Logan leads a secretive U.S. counterterrorist unit (the Taskforce) that operates outside normal chains of command. The conspiracies they face often involve other nation-states or terrorist groups, but just as often, they have to navigate political treachery in Washington that threatens to expose or disband them. The long-running tension is between doing what’s necessary for security and obeying the laws that politicians use as weapons.
It’s a great look at the moral gray area of covert ops. The 'conspiracy' is sometimes the very existence of their own unit, a necessary secret kept from the public and from most of the government itself.

The 'Mickey Haller' (The Lincoln Lawyer) series by Michael Connelly occasionally brushes against this. While primarily courtroom dramas, plots often reveal wider conspiracies of police corruption, organized crime infiltration of city hall, or judicial corruption. It's a street-level view of how government conspiracies don't have to be about world domination—they can be about a dirty cop squad, a rigged contract, or a covered-up murder that goes all the way up the chain.

I love when the conspiracy's weakness is human emotion. A deep-cover agent falls in love with a colonist and can't go through with a false-flag attack. A scientist tasked with doctoring data becomes obsessed with the raw, beautiful truth and leaks it. A lonely AI, created to manage the cover-up, develops a fondness for a low-level technician and starts subtly helping them. The vast, cold, logical machine of the conspiracy is always vulnerable to the irrational, unpredictable spark of individual human (or post-human) feeling. The plan is perfect, but it didn't account for a heart.
My contribution is just a loud agreement with whoever said Don Winslow's Cartel books. That trilogy isn't just a story; it's an anatomy of an industry. You finish it feeling like you could almost run a cartel yourself, which is terrifying. The level of detail is insane.
