The 'Mage Errant' series by John Bierce deserves a shout. The library city of Skyhold is a fantastical academy built into a giant crystal mountain. While the tone is generally hopeful, the magical education is brutally difficult, and the world is full of ancient, terrifying powers.
Hugh and his friends are the underdogs, struggling with magical disabilities in a system not designed for them. The darkness comes from the immense scale of magical power and the historical atrocities committed with it, which they slowly uncover.
You might enjoy 'The Shadow of the Gods' by John Gwynne. It's a Norse-inspired epic, but one of the main POVs, Orka, is searching for her son who was taken to a 'tuta'—a hidden training pit where children with god-given powers are forged into monstrous warriors.
The descriptions of this place, revealed slowly, are horrifying. It's a brutal, non-consensual dark academy that strips away humanity to create weapons. The magic here is blood-and-gore-laced god-power, and the 'education' is pure torture. It's a visceral, hard-hitting version of the trope.

The dead don't lie. At Nocturne Prep, everyone else does.
Where Alpha heirs and supernatural elites sharpen their claws before ruling the world, accidents don't happen. So when Luna heiress Seraphina Vale plunges to her death, no one dares question it. Not at this school.
Rae Vale spent her life hidden as an Alpha's omega bastard daughter. Now she's dragged from obscurity to replace her dead half-sister. Wearing Seraphina's crest, sleeping in her bed, drowning in vicious whispers. She's a fraud with a target on her back.
To Professor Cassian Rhys, she is the reincarnation of his first love and his second-chance mate. To Luca Ashborne, the untamed Alpha prince with cruel games and an iron will, she’s a threat. To Kieran Duskmoor, the elusive bloodborn who wears apathy like armor, she’s pure fascination. These boys rule the academy. They want to unravel her or bury her.
But Rae isn't here to play nice. Not when Seraphina's death was murder. Someone wants to finish what they started when Rae starts to get too close to the truth, and Rae refuses to be next.
At Nocturne Prep, loyalty is rare, power is everything, and love might be the deadliest weapon of all.
Isadora didn’t want to come to Ashwyck Academy.
It wasn’t the haunting towers or the iron gates that unnerved her. It wasn’t the students—dark, beautiful, terrifying things cloaked in magic and menace. It was what it meant.
Coming here was a last resort. A whispered admission from her parents that something was wrong with her. That despite being born of a temptress and a mind-bending killer, despite all the bloodlines and rituals and whispered prophecies—Isadora was still painfully, tragically human.
She was quiet, clever, and careful. Not powerful. Not wicked. Not like the others.
Her parents called it “late blooming.” The High Table called it “defective.” But no one said it out loud. Instead, they tucked her into Ashwyck like a final gamble and hoped the academy could awaken whatever dark inheritance slumbered beneath her skin.
She hadn’t wanted to come. She still doesn’t belong.
But Ashwyck has its own secrets.
And Isadora is about to discover that the parts of her she’s most afraid of are the ones they’ve been waiting for.

She was never meant to survive their world.
Now she’s the only one who can burn it down.
Lyra thought she was just a girl with strange dreams and a birthmark that shimmered beneath moonlight. But when a celestial event rips her from Earth and drops her into the brutal halls of the Academy of the Ascendant, she discovers a deadly truth: she’s the lost heir of a realm that erased her bloodline—and she’s carrying the forbidden magic that could unravel it all.
The Academy is ruled by power and hierarchy. The weak are crushed. The strong ascend. And the Triad—three elite heirs born of elemental fire, storm, and air—will do anything to break her. Until they realize she’s more powerful than all of them.
Mocked. Hunted. Desired.
As Lyra unlocks the four elemental affinities no student should possess, she becomes the center of a prophecy that the Council has killed to keep buried. But it’s the fifth element—the forbidden Void—that marks her for something more.
Survival means mastering her magic.
Love could cost her everything.
And rebellion might just start with a kiss.
Perfect for fans of Zodiac Academy, Throne of Glass, and The Cruel Prince, Marked by Starlight is the explosive first book in a dark fantasy romance series filled with elemental magic, enemies-to-lovers heat, and a heroine who refuses to bow.
A lot of web serials on RoyalRoad explore this niche with a progression fantasy twist. 'Mark of the Fool' starts in a standard magical university, but the protagonist's unique 'handicap' forces him to approach magic in forbidden, unorthodox ways, brushing against the school's darker, restricted lore. It’s a lighter read overall, but the undercurrent of institutional secrets and the price of power is definitely there. The academy has its hidden chambers and ancient pacts that come into play later.
It's fascinating how many of these recommendations aren't about traditional schools at all, but about self-directed, obsessive study or being thrust into a deadly system of learning. The core of dark academia seems less about the institution and more about the dangerous, all-consuming pursuit of a specific kind of knowledge. The setting is just the most efficient crucible for that theme.
