It asks if we can co-exist with intelligence that doesn't share our fundamental axioms of reality.
A classic structure: the slow reveal that the narrator or protagonist is unreliable due to their technology. They're recording logs, but the logs are being edited by an AI. They're receiving messages, but the messages are from their future self trying to prevent a catastrophe they're causing. The twist is embedded in the medium of the story itself. You can't trust the narration because the in-story technology of narration is compromised.
It's a meta approach that uses sci-fi's own toolkit to create distrust. The 'aha' moment comes when you realize the story's form was the clue all along.
How about twists based on scale misunderstanding? A story details a massive, generation-spanning war between two empires over a crucial planetary system. The final scene reveals the 'planetary system' is a microscopic culture in a lab dish, and the 'war' is the reaction to a scientist adding a nutrient. The epic struggle is a barely noticeable chemical process. It collapses the entire grandiose narrative into insignificance.
This plays with sci-fi's love of epic scale by pulling the ultimate rug out from under it. The emotional effect is a weird blend of humility and humor. It mocks the human tendency to project epic narratives onto everything, while also being a genuinely clever scientific idea. The short story form allows for that sudden, extreme shift in perspective without needing to justify it.
