The reason Phoebe and Gideon had managed to get along peacefully until now was entirely due to him actively tolerating her. It had nothing to do with who the secretary was. If it were anyone else in the role, he would've done the same.

When two people genuinely couldn't get along, they didn't have to force it. Phoebe wouldn't be Gideon's secretary forever, so it all came down to whether this relationship was worth maintaining.

Given Gideon's status and position, tons of people naturally sucked up to him. In worldly terms, Phoebe had every reason to keep things smooth between them, especially since he actually treated her very well.
