I view them as expanded universe material. The Harry Potter series is complete without 'The Tales of Beedle the Bard', but that book adds flavor. 'The Lost Files' are the 'Beedle the Bard' for Lorien Legacies. Read them after the core emotional journey.

My friend lent me the books and told me to read the files in between specific novels. I completely ignored that and blasted through the main seven books. Didn't feel like I missed anything crucial. The main plot is about John/Sam/Serena and the war; the files are supplemental. You'll enjoy them more if you're already invested in the lore.

The practical answer: Look at the copyright page. The original six 'Lost Files' novellas were published in 2012-2014, between the main novels. The bind-up collections came later. Librarian here (not really, but I play one on the internet). The cataloguing data and publisher blurbs list 'The Lost Files' as a companion series. Companion implies it accompanies the main work, not that it's interwoven into it. So, read the primary text, then the companion. Simple.
