The collector's edition is a beast of a book. My advice for order is the same as my advice for reading it: take it in chunks. Don't try to power through from KH1 to KH3 in one sitting. Read a novel, let it digest, maybe watch some cutscenes from that game online to compare, then move on. The order within the book is fixed and sensible. The real challenge is the sheer volume of information. Pace yourself, and you'll have a great time with one of the most uniquely ambitious stories in pop culture.

Honestly, the whole timeline is a glorious mess, but for the novels, go with the release order of the games they're based on. Don't try to read in the 'chronological' order of the in-universe events—that would involve starting with the 'Birth by Sleep' era, which is a prequel. The novels are written assuming you have the context from the earlier stories, even if those events happen later in the timeline. You'll appreciate the foreshadowing and reveals much more this way. The emotional weight of certain moments in the later novels hinges on you having followed Sora from his simple island beginnings. Trust the release order; it's the way the story was originally told.
