They're connected by the blueprint, but the main structure doesn't rely on those rooms. Sometimes the novels even adapt anime-only filler arcs into prose, which is a weird meta-connection. So the link is commercial and branding, not narrative. They exist to capitalize on the franchise's popularity. That doesn't make them bad, but it does mean they're not necessary to understand the core journey.
