Sometimes the problem isn't the software, it's the method. I used to jump between apps until I learned about the 'beat sheet' method from screenwriting. Now I just use a simple document with bullet points for each major beat (Catalyst, Debate, Midpoint, etc.) and list which scenes fulfill that beat. That's my master outline. The chapter organization happens naturally within that framework. The software becomes irrelevant.

What about software that helps you see the structure? I use the free version of Timeline for my initial plotting. Seeing the entire story as a horizontal line with plot points, character entrances/exits, and chapter breaks gives me a gut feeling about pacing that a list never could. Then I transfer that skeleton to a simpler writing app.

After a decade of writing, my conclusion is that no software will organize your novel for you. They're all just containers. The organization has to happen in your mind first. The best software is the one that gets out of the way of that process, not the one with the most features. For me, that's often a simple text editor and a piece of paper.

I'm a big believer in using the right tool for the phase. Brainstorming: Milanote. Outlining: Plottr. Writing: Ulysses or Word. Revising: Scrivener (for its split-screen and note cards). Trying to make one app do it all usually means compromising somewhere. A multi-tool approach is more work to set up but fits each mental stage better.
