From what I've gathered, the official ebook volumes do include some of the side stories, but they're often placed as bonus chapters at the end of a volume, not woven into the timeline. So chronologically, it's a mess. You might read a side story in Volume 3 that actually fits between chapters in Volume 1.
It's not an ideal way to experience them. For true chronological order, you'd need a fan-made reading guide, which thankfully exist for most big series like this one.

I read a fan-translated version ages ago, and the side stories were just sprinkled in between major arcs. They weren't labeled separately. So in my mind, they are part of the full novel. An official compilation that removes them would feel artificially abridged to me.
