Okay, unpopular opinion maybe, but I think the best pairings are the ones the game barely glances at. Emma and Gaius. Think about it. Both are deeply connected to forces beyond the normal world, but their approaches are so opposite—her meticulous study, his patient observation. It creates this space for fics about quiet understanding and shared, unspoken burdens. They wouldn't need big speeches.
I also have a soft spot for Jusis/Millium. Yeah, I know. But the tragedy is baked in so perfectly for hurt/comfort, and the class difference angle with him as a noble and her as a homunculus adds layers the game only hinted at. The fics that handle it well avoid making it creepy by focusing on his protectiveness evolving into something else, and her childish affection maturing. It's a minefield to write, but when it's done right, the emotional payoff wrecks me.

The enemies-to-lovers pipeline is a well-trod path, but their specific brand of bickering—rooted in politics and personal insecurity—gives it a unique texture. Good fics use their arguments as foreplay. The tension isn't just 'will they or won't they,' it's 'can these two stubborn idiots ever stop debating long enough to admit what's really going on?' That's the fun part for me.

Anyone else feel like the Rean/Alisa setup gets a bit overplayed in the main games? I've found way more depth reading fics that pair him with Sara. It flips the whole student-teacher dynamic into something rougher, more grounded. She's seen way more of the world's grit, and he's trying to cope with being this reluctant hero. Their banter has this sharp edge that writers can really dig into for angst or surprisingly soft moments.
Laura/Fie is another one I keep coming back to. The whole noble grace meets streetwise pragmatism thing is classic, but in execution it's so quiet. Fics that explore their post-war life, just figuring out how to be people without a conflict to define them, hit differently. It's less about dramatic confession and more about two very different warriors learning a new, peaceful kind of strength together. I read one where they opened a combat school and the daily routines were somehow more gripping than any battle scene.
And for a wildcard, I'm fond of weird little cross-ship fics that put Crow with someone from a completely different arc, like Lloyd Bannings. The clash of ideologies and sheer chaotic energy those two would generate is a writer's playground for political thrillers or crack comedy.
